On my computer I'm working with the beta version of the guidance automation toolkit from M$. When I installed the visual studio integration pack of spices.net, my guidance automation packages no longer work, when I unregister the VSIP my packages start working agian. Is there anything I can do to fix this?

Please let me know what version of Visual Studio do you use?
Visual Studio Integration(VSIP libraries provided by MS) for the VS2003 has a known problem, when VSIP package is integrated into VS2003 environment some of packages previously registered in VS2003 IDE can be unregistered.
Solution of this problem - re-register unregistered packages. Unfortunately this problem had not yet solved by MS.

I use Visual Studio 2005.

One of the things I noticed is, that Spices.NET said it couldn't resolve some assemblies. At first I thought it was the GAT application asking that, but afterwards I came to the conclusion it was Spices.NET who couldn't resolve the assemblies.

Probalby you've not correctly resolved assemblies.
To solve this problem run Spices.exe and open click Tools->Manage Assembly Resolutions. In the Assembly Resolutions form please remove references to the GAT assemblies.
If Spices.Net will ask to resolve some of the GAT assemblies please do not resolve these references (click Don't resolve button in Assembly Resolver dialog).
